Actually, technically speaking, both Giratina and Darkrai have massive advantages against Mewtwo, with Darkrai being completely immune to psychic-type and a much higher base speed, would likely get the first hit in. Using any Dark-type move could potentially OHKO. Giratina has a good resistance as well, and excellent Ghost-type moves (Shadow Force, among others), and in origin forme, it has higher sp. atk, and would definitely be a force to be reckoned with. Both of those two would more than likely beat Mewtwo in an even match.

Mewtwo has higher base Speed than Darkrai (130 to 125). With Mewtwo's ridiculous movepool and unbelievably high Special Attack, it could use something like Focus Blast or Aura Sphere to one-hit Darkrai even without a STAB bonus.

Giratina has good resistances, but it's still normal against Psychic. Also Mewtwo can learn some really good Ice moves. The only difference between Giratina's two forms is that its Attack and Special Attack have a higher base of 20, and his Defense and Special Defense have a lower base of 20.

Owned? I think not...

Lugia and Ho-oh have the same base stats as Mewtwo. Umbreon's great Defense/Special Defense (almost 400) and Dark type make Mewtwo pretty useless, as does Shuckle's godly Defense/Special Defense (around 500). Plus... once you get hit by Toxic, it doesn't matter how strong you are. The clock's ticking, and after three or four turns, you'll have to Recover every turn in order to survive.

Deoxys... eh. It has good stats, but bad stat distribution.

Deoxys was purely for sweeping, anything else and it didn't really hold out too well. Speed or Attack forme and it would be able to handle most anything--provided it didn't actually let the other Pokemon attack.
